I assume yaffs_mtdif2.c inside http://www.aleph1.co.uk/cgi-bin/viewcvs.cgi/yaffs2/patches/ is the latest file that contains the fix for 2K page NAND, and should your patch apply to this file instead of the one in stock. Please refer to this link for reference:

Not sure if I understood you. Anyway, what I do is first I put yaffs2
into linux/fs, add the necessary code to fs/Kconfig and fs/Makefile
and then apply the patch.
The other way would be to use -pX parameter of the patch command with
appropriate level.
